John,
VLSI has never changed the name of "every pin of every cell" (at least
not in my 10 years of dealing with them). What they did do, 8 or 9 years
ago, was change from upper case pin names to lower case pin names. Synopsys
is complaining about this because it's case-sensitive. Even VLSI's latest
databooks show uppercase pin names, so yes, they'll agree with your netlist.
Baris' best bet would be to downcase the pin names in the netlist.
